<file>.vsd:1, <file>.vsd:2 (What is this?)

Open Visio file, 2 versions seem to open up at the same time and one is
listed as vsd:1 and vsd:2. Both show the same diagrams but one lists the
stencils being used and the other does not show any stencils.

You've got two windows to the same drawing open.

Close one window and save again. This should clear it up.

Also, under Save As... the Save button is a drop down. You can check/uncheck
"Workspace". This saves window positions, etc.
