When I go into my Excel file it says: Security Warning Automatic update of
links has been disabled.

How can I make it so that this message doesn't not show up and the data
automatically loads (I'm linking to data in other files).

well, the kb-article is full of (possible) alternates and options to check
and it applies precisely to xl-2007 (at the top is a link to previous versions: kb-327006)

there might be other ways, but...
how could it be possible to (RE)build an exact model and environment as yours ?

- workbooks created in xl-2007 ?... or in (which) previous version ?
- what are your settings (2007) regarding macro and external links warnings ?
- what did you choose at "first-time" question regarding external links while first save/open linked wb ?

I changed the External Content to "Enable automatic update..." on the
security settings for Workbook Links and now I don't get the message.
