Auto archiving

Is there any way I can auto archive all my inbox items, but not archive
messages I have flagged?

Example: I have 50 emails in my mailbox, I have 10 messages I have red
flagged from my CEO, when autoarchiving takes place is there anything I can
do to configure it to not autoarchive my red (or any other color) flagged
items?
