Yes, it does, if you mean using encryption certificates to encrypt and
decrypt messages.

Not only that but you can actually import a certificate without having to
rely on a certificate repository in Internet Explorer. The strange thing is
that there's a new application "Microsoft Cert Manager". Why don't they use
the OSX repositories?

They do use it for Trusted Roots. And you'll note certs get inked into your
keychain. Having their own cert manager is presumably what allows all the
options for default sending of Digital Signatures and/or encryption per
account and/or per message. You can also get reports of digital sigs sent by
others, inspect them, etc. Naturally there must of been a lot of programming
gone into to accomplish all this. Much of it must be in that Cert Manager.
