In a Word 2000 file, I can edit the font in a header and do a save, and

The header was in Normal style for some reason (probably a paste).
Outside of the header dialog, it should have been possible to change it
appropriately anyway. But apparently in a header Word just displays the
change correctly (in print layout), and accepts the change without
complaint, and then ignores it in the save.
