Help! ... page X of Y (not including cover page)

Our documents start with a cover page which has signatures and routing
information.

So WRT page numbering, we don't want this included. I know how to start
numbering pages from the first document page, but I don't know how to
do it for the total document pages. It always counts the cover page.

I can use section pages if there is only one section but I can't always
count on that.

Any ideas?

Insert a bookmark on the last page and use a cross-reference to the page
number of that bookmark for your Y number.

You could build your own customized text out of simpler fields with
{PAGE} of {= {NUMPAGES} - 1}
