Frontpage 2002 I am trying to use index.shtml as my home page how do I get it to be recognized when I do reports as it does not considered it linked to any other files. But it does show linked in the navigation view.

If your links are in SSI-includes, then FrontPage won't
pick them up. To FrontPage, an SSI is just comments.

To avoid this problem, use FrontPage Include Page
components rather than SSIs.

Sorry it is not clear to me, but I will go back and investigate links, these were created with frontpage but in any event if I try to set index.shtml as the home page for frontpage it changes the file name back to index.html and will not allow index.shtml to be shown as the home page?

It's a server setting. You will have to have your host set index.shtml as the default
page in the server settings.
