How to not get emails again after deleting

This may be more a question of how POP accounts work on my server
(Dreamhost):

A couple times a year, I duplicate the Identity folder (inside the MUD)
then start up Entourage (11.2.5), and then delete the oldest 6 months
of both the Sent Folder and Delete Folder. I do this to trim the size
of the database (generally from about 1 gig to 600megs), but also
because I always see a drastic speed increase in Entourage as a whole.

After doing this, I do rebuild the Identity (Option-Start).

All goes well, but in that first restart, my server dumps about 1,000
of the emails back into my Inbox.

Is there a way to not get my server to do that? Is there a way I can
somehow tell Entourage that I've already seen these, and don't want
them again?

If I delete all these "new" emails, and then delete the deletes, how
does Entourage recognize that I have, in fact, downloaded these, and my
server somehow now gets that it doesn't have to do this same step all
over again.

Because you are leaving mail on server, Entourage needs to keep track of
what has been download already (there is no mechanism within the POP
protocol for the server to do this). When you rebuild the database, this
information is lost (all the messages get new uniqueIDs, so the link to the
message id on the server is lost). This is why they are all re-downloaded,
and unfortunately, there is nothing you can do about it, except to stop
keeping mail on server - is that a possibility?
