The error message you are seeing is related to either duplicate projects or
MSPJ files in the Project Server database. This is a known issue within
Project and Project Server and Microsoft has already addressed it with some
hot fixes that are available.
The duplicate projects and MSPJ bugs are fixed on the client side of the
application. Here's a link the a knowledge base article that discusses it in
more detail, also gives you steps to clean up the database that contains
Duplicate Projects:

No be aware, if you have MSPJ files (you'll know because if you go to the
Clean Up Microsoft Project Server Database page in Project Web Access, and
the listing shows MSPJ files) then cleaning these up are more difficult, due to
the MSPJ files is not exactly a project plan. It's a template that gets created
during updates and somehow gets saved into the database. The MSPJ file
and the physical project plan are linked together in the database. You
would need to break that link.
I would suggest calling Microsoft support to assist you with this issue, and
to get the hot fix that addresses these problems as well.
Hope that helps you.
