While you can modify the PWA homepage using web parts, you absolutely cannot
use SharePoint designer on PWA. If you have modifications that require a dev
tool, you must use Visual Studio.
If it's strictly for the "look and feel", (style sheets, fonts, colors,
etc.) then yes.
If it's to modify the web code, then no. As Gary stated, that can only be
done using VS.
