Check in and Check out

I want to know whether i will be able to check in and check out my project
files in MS Project Server 2003.

Depends what exactly you want. You can certainly access and save your
prejects to Project Server.

If you mean check-in and check-out in the software sense (whereby an
audit trail and version numbering are generated) then no, not automatically.
