Is there a way to keep the fax console hidden without always popping up when
a fax comes in?

Open Fax Console
Tools
Fax Printer Configuration
Tracking tap
Under: Fax Monitor
Uncheck "Automatically open Fax Monitor when Fax is being:"
Send and (or) Received.
