I first designed my site then saved the MySite folder as I had to do a
complete reinstall of my PC.

Now when I come to open my site I navigate to the folder and click on
the index page (or any other for that matter) and whilst page page
opens it does so without the theme (which is installed) and the
folders are not shown on the left, in fact when you go to 'View', the
'folders' is greyed out.

I'd really like to know what I've done wrong and how to restore

I forgot to add I am using Frontpage 2003

Open FrontPage
Use File->Open Site
Browse to the FOLDER that contains your website files
Click Open
Allow FrontPAge to covert the folder into a website

The website should open, complete with folder list.
Then, open a page for editing.

Thanks Ron, That opened it OK.
However, when opened, I had to re-apply the theme (Rice Paper) I just
clicked Theme selected Rice paper and 'apply to all pages'.
However only the index page looks right. In the other pages the main
header or title of the page is not contained the dark 'bar' -there is
no 'bar' the page 'name' or 'title' is just in larger text on the
background - weird eh?

Or try Tools->Recalculate hyperlinks and see if that fixes everything.

If you have the site hosted on the internet, and it's up to date, try
opening the site in FrontPage and publishing back to your hard disc. Make a
copy of your hard disc site first.
