Help copying an entire workbook

If I understand this correctly, you're seeing the links,
in the 'other' workbooks linked to your older version
(2003), change to 2004.
It sounds like Excel is being really smart in trying to
keep the 'other' workbooks linked to what they think is
the same main workbook (budget 2003, now 2004).
What I would do to trick Excel is simply copy (in Windows
Explorer) the 'other' workbooks and the main workbook
(budget 2003) into a completely different directory (2004
directory). Then change the name of the copied budget
2003 to 2004. Then you have a backup of 2003's work and
can play with your new copy of 2004.
If this isn't the case, you can always do a find and
replace on the linking formulae in the 'other' workbooks,
to change it back (i.e. find 'budget 2003.xls'
replace 'budget 2004.xls')
