Is there a way to preserve the functionality of hyperlinks
that exist between documents in a copy of the original
folder?

I'm not sure about anyone else in this group, but I could use some
clarity on what you are asking. What application and version are you
referring to? Are you asking about absolute/relative hyperlinks?
