I had just this problem last week for a different reason.
Using WS_FTP I just downloaded all the files into a new
directory. You then do a File OpenWeb and it works great.
(WS_FTP is a free download for non-commercial uses).
Your problem might be that FP might not know what to do
with some of the code on your pages.
