"include" on index page affect search results

On all pages I had an "include" header, plus an "include" menu. The
website was listed on Google within 3 days, but only the index page.
An older site I had without the "include" had every page listed in the
"more results from www.???".

To see if the "include" was a problem with the new site, I inserted
the code from both of the include links into the index page. This was
done yesterday. Today, Google has 13 pages of the site listed,
including the "more results from www.???". My conclusion from this
is, I will not be using "include" anywhere on an index page again. Is
this a correct conclusion?

Invalid conclusion
FP Include pages are hard code to your saved pages so Google see the same content
