The unread folder is only a search folder and stores no information in its own folder. It is a virtual view of other folders. If you have mail filtered to several folders, you will see what you are seeing in your unread mail folder. If you display the output of that folder sorted by folder, you will see.
You may want to put the "stop processing more rules" at the end of rules that filter the email from the people whose mail is showing duplicated.
