multiple, duplicate themes in presentation

I'm in the process of developing PowerPoint templates and themes for my
company. I'm running into a problem and I'm uncertain as to what is causing
it, or more appropriately, what the best practices should be for my
scenario.

First, I am doing most of my template development in a potx file and
occasionally I save my potx file as a theme file in my Themes folder, named
My Theme.thmx.

In order to refine my template, I'm at the same time building presentations
based on the "working" template potx file. What I'm seeing in my
presentation file, however, are many "copies" of my template and themes in
the theme gallery.

For example, my template has two masters: "Master 1" and "Master 2".
"My Theme" has the same two masters.

If I open a presentation I've created, and look in the theme gallery, I'm
seeing the following:

Under the This Presentation Section I see:
-Master 1
-Master 2
-My Theme
-1_Master 1
-1_Master 2
-2_Master 2
-3_Master 2

Under Custom, I see:
-My Theme

This is really, really confusing when you go to apply a layout to a slide,
since you'll be presented with all the layouts from all of the themes
present in "This Presentation". I literally have about 80 layouts when I
choose this option.

I'd like to understand:
1. Where these extra themes are coming from (I'm guessing every time I apply
a theme, it's copying the master into the presentation again)
2. How to delete the extra themes and only use the layouts from the current
working
version of my template or theme.
3. Definitively know which theme "masters" are the most recent ones I
updated in either my template or theme file.
