Password protected FTP access to a directory within a FP published and PF extension-enabled site

I would like to create a directory that is not to be seen or messed with by
frontpage and cannot be seen by others visiting the site. I'd like to use
this directory to store files unrelated to this website. What's the best
way to do that and still preserve FP functionality on my site?

Create a subweb, open it, and then use Tools, Server,
Permissions to disable anonymous access.

Otherwise, contact your host about getting FTP space
that's separate from your Web space.

Don't put them in the site. IF they are unrelated then you dont need to
care if they are in the site or not. Just use some FTP space somewhere
else.
