Project workspaces, Project Server and GANTTs

We have installed 2 WFE servers and 2 SQL servers for Project Server and
MOSS. this is in addition to the company-wide SharePoint Portal that is
installed separately.

What is the better spot to place our SharePoint Project collaboration, with
the project Server instance (as designed in our case) or with the company
SharePoint portal.

One thing we want to do is put the live project GANTT chart up at the
Project Site.

Also, how are you supposed to keep apart the PWA site and the project sites
- currently our project sites share PWA in their bread crumb i.e.
PWA site = dp-projects/PWA/tasks.aspx and project sites =
dp-projects/PWA/project-A/default.aspx.

are there downsides to this and what is a possible remedy?

The answer is that it depends....generally you want to have your project
workspaces in the same farm as PWA - but you can play with the Page Viewer
webpart in your corporate farm and that may meet your needs. Check out Boris
Bazant's white paper on SharePoint/MOPS coexistence.

The main downside of your current set up is dependent on your backup solution.
It's not bad the way you have it, but you could also split out your data.
You would need to make that determination based on how you plan to restore
in the event of disaster.
