Reference manager

Does MS have programs for managing references and bibliography for the
purpose of compiling a thesis (e.g. programs like Reference Manager ). I
have doubts with this program because there might be compatibility issues
with MS Word 2003 Pro

No, because the market for such expensive features is already adequately
supplied by programs like Reference Manager, EndNote, ProCite, etc. All
these programs are designed to work with Word and have add-ins that put a
toolbar in Word. I'm not saying there won't be compatibility problems, but
the designers of such programs know it's highest priority to prevent them.
I believe all of these programs also have free 30-day trial versions
available for download, so try before you buy. There might be cheaper
alternatives than these three, try googling for "bibliographic management
software" which seems to be the formal name.
