Reviewing Bar - Final with Markup

Is there a way to change the default on the reviewing bar
from Final with Markup to just Final. We have several
documents with auto-run macros and the Final with Markup
seems to cause problems.

It's a universal setting, unfortunately; you can't set it for specific
documents. Clear the check box for "Make hidden markup visible when opening
or saving" on the Security tab of Tools | Options.
