sharepoint portal/project server extranet access

A problem with project server is causing us great pains; I would greatly appreciate if anyone can provide any sort of solution. We have windows share point portal server 2003 integrated with Project server 2003. Now all the project workspaces that are made by project server are made at the space allocated by the virtual server provided by share point portal server. This virtual server is added to the project server web access via a wizard that is provided with the project server software and once this virtual server setting is added to the project web access setting that connects to the portal server via this virtual server, than this setting cannot be changed. Now here comes the problem, all the sites created by project server have e-mail alerts that are generated while anything is done to the websites like adding documents and adding announcements, the website links that are provided by the this e-mails are the ones that are based on the intranet and not extranet. We somehow want the emails to provide the addresses according to the extranet address, that means if the local url for accessing the site is “portal/sites/mysite†then for extranet it should generate “portal.company.com/sites/mysiteâ€. This setting can be changed in sharepoint portal server and does work on sites that are manually created via share point portal server, but this setting does not effect the sites that are created by project server under sharepoint portal server virtual server
If anyone has any suggestions, or any sort of solution please let me know
