Subsite Question

I usually make changes to my sites live (on host). I noticed the other day
that when I opened my main web (on server) the three domains I maintain were
just listed as regular directories and not subsites! A couple of days later
they went back to being listed as subsites (with the little green icon in the
bottom right corner of folder). Well today they are back to being regular
folders!! Any ideas why this happens. If I try to publish from local to
remote, FP tells me there is no web there! Do I want FP to create one? I've
checked FPSE's & they are active! Any suggestion would be greatly appreciated.
