These are key milestones in our projects, If I change them to 0 Duration to become a milestone
the overall summary % changes to 0% completed .

I have marked these as Milestones under the Task Information and I had to change
all the Durations to 1 day to make the overall % work.

What is the recommended way to rollup these milestones?

Are you using an regular tasks in this project or are you only using summary tasks and milestones? If you are using the latter, and milestones are set to 0 days Duration, then your problem with the 0% Complete is the default behavior of the tool. Hope this helps.
