Sync 'Manager' field in AD with Enterprise Resource Pool

We have MS Office Project Professional 2003 and also use PWA. Our Enterprise
Resource Pool and groups are successfully synchronizing with Active
Directory.

Our next goal is to Syncrhonize the 'Manager' field in Active Directory with
the Enterprise Resources. What is the best approach to accomplish this? is it
by using custom fields?

You'll need to code a solution like this. Have you downloaded the Project
and Project Server SDK from MSDN? You should ask developer questions at
microsoft.public.project.developer which you can also locate through the web
interface to the Microsoft Communities.
