Themes folder gets deleted by FP

I have a main web in FP that has home page and all related files for home
page. Two of these related files use themes. So, there is a folder called
"themes" under public_html folder (main page). This folder has home page
index.html page and all the files that use themes.

I have many other webs in FP for sub-domains. Whenever I upload these
sub-domain web to the server, it deletes the "themes" folder under main web
folder (public_html folder).

Is there a way to fix this? Sub-domain webs should not delete the "themes"
folder. I talked to my hosting guys, they said that it's a problem with FP
client, nothing to do with their servers.

Any help is much appreciated.

Are all your "subdomains" also FP subwebs (must be to prevent FP from overwriting the root web)

I have no subwebs. I created a web for each subdomain. If I need to create a
subweb for each subdomain, I need to move all the webs as subwebs under root
web now. If I do that, can I publish just a subweb? Thanks

Yes, you can publish individual subwebs.
