I closed the toolbar that appears on the left hand side of the screen, it
allows you to drag shapes and connection tools onto your project. How can I
get that to reappear?

In Visio 2003 go to the View menu and show the Shapes window. In prior
versions you need to go to File > Shapes or File > Stencils and reopen each
stencil individually.

The stencils that are open when you save a visio document, will open
with the document next time you open it.

Well, that's what I thought. But now, for some
reason, that is no longer true. I have this one file
where this just does not happen, and I have to
open the stencils manually every time. Any ideas
why?

Try SaveAs and select the down arrow on the Save button, check Workspace
