Unable to remove a missing Reference

In the list of Library references there is a MISSING reference, but when I
remove the tick in the check box, close the list of libraries, and reopen it,
the reference is still Missing.

Create a new (blank) database.

Set the references you want.

Then import everything from the problem database:
File | Get External | Import.
