Applying rulles

One of my users has an additional mailbox in her Exchange
profile and would like to run rules on it automatically.
When she set it up, it would not run auto. It needs to be
run manually. Is there a way to have the rules applied
only to the additional mailbox and not her primary mailbox?

No you would need to create the rules logged into that mailbox
