Install office pro 2003

I purchased Office Professional Edition 2003 (Academic Edition) and installed
it on a new computer that included office 2003 (60 day trial). The install
went OK including activation and download of updates. When I try to run MS
word or excel etc a window appears asking for my product key again. The title
of the window also says "standard edition"
Am I conflicting with the pre installed office 2003?

Yes, you should have uninstalled the trial edition, rebooted and then
installed your purchased edition.
