issues converting 2007 long document to PDF

We have had several issues converting a long Word 2007 document to PDF. One
problem appears to be text boxes created from Word templates. I tested side
by side the autoText boxes from the text box galley I had used in the
document and one I had drawn to the same dimensions using the insert text
box/draw text box pull-down. While they looked nearly identical on the
screen and on the print preview screen only the manually drawn one printed as
displayed. Although I could work with the line spacing equally in either
case it would seem that the autobox "over-wrote" the screen display when it
came time to print. I also noticed that the lines in the autobox seemed to
be cell divisions and not true drawing objects, perhaps that has something to
do with it. I also could not recreate the colors used in the autobox
although I could get close using the color palette choices. Is it possible
that I am missing some Add-in to make these features work (there were also
funky text wrap issues and other problems with grouping objects along the
way)?

I've noticed on another document that the bookmarks which had been fine are
also not always converting as they should.

In addition, the table of contents included some strange coding or tags.
Otherwise the document, page layouts and images all converted fine.

Any help would be greatly appreciated.
