What the limitation within MS Project 2003?

I'm currently using MS Project 2003 and have a master plan which is made up
of 6 others, all cross linked and accumulating to some 13,000 lines of
activity. I'm now experiencing what can only be considered odd things like
the mix up of task like after removing all filters and sorts etc.
