What is the point of the Calendar settings in "Tools,
Options" if the project calendar can always override it?

They are different things altogether. The Tools Options Calendar sets
conversion factors and default time entries for date time fields, They
really don't affect the calendars at all. The Tools ChangeWorkingTime sets
up the calendars. See FAQ 16, Default Working Hours for more details.
