Can you use OneNote with Lotus Notes?

No. At this time, the integration with other products only works with
Office 2003.

I seem to recall that there are various tools which would let you use
Outlook as a Notes/Domino client. I've not tried this, and cannot
guarantee that it would work, but you may be able to get some type of
integration with some of the OneNote features if you go from OneNote -->
Outlook 2003 --> Your Notes mailbox. That will of course require an
Outlook license as well as any costs for the Notes connector software.

Yes, OneNote can be "used with" Lotus Notes.

If you are asking does OneNote automatically interoperate with Lotus
Notes in the way that it does with Outlook 2003, then the answer is
No.
