The version I have when I publish I have two choices #1 publish changed files
only #2 publish all files. If I specify changed files only, it starts
removing the files I have not changed. If I specify #2 it publishes all
files again with the changed files. which take a long time. How to solve
this problem???

I publish all once in a while, between those "whiles" I use changed files.

The problem is when I specify changed files only, it removes the rest of my website except the files I have changed. Many times I just want to change some errors or some little addition to a page. How can I get it to publish the changes without removing the other files that I haven't changed???

With your local web open, Recalculate Hyperlinks and then publish.
