How do I apply a notes template to a new presentation?

I have created a powerpoint template, complete with stuff on the notes page.
When I apply the template to a new presentation, the notes master does not
apply.

Did you put the "Stuff" on to the Notes master? and then save the file as a
template (.pot) file?
