Protecting Remote Files when publishing

Is there a way to protect my remote files on the server that I have added with
other programs so Frontpage does not delete them? Without going threw the
files
one at a time when Frontpage uploads to my site.

You could put them in a hidden folder (ie, one whose
folder name starts with an underscore character).
