Disappearing Template in 2003

When I updated my template, I saved as an mpt file. When I name the
template the same way prior to the one before, it saves it to a new
location (Enterprise Templates) rather than General as before.
Whenever I update the template keeping the old name or the next
version up, it disappears after a couple of days. I'm not sure what is
going on.

I suspect you're using Project Server? If so, try posting on the server
