I reported this in the Excahnge group as well and had some feedback.
Possibly an OL issue.
We are in the process of migrating from Exchange 2000 to ES 2003 on a
spearate server. The ES 2003 server was built and we moved a few test
users mailboxes to the new server. They all moved successfully. After
the move we discovered that OWA was not working properly for those
users and so we decided to move them back to the old server. Again,
they moved back successfully, but now there are missing messages in
Outlook (also 2003).
I have run the OST integrity checker and it acklnowledges there are
many messages in the ES mailbox that are no on the local machine. After
restarting Outlook, the messages start populating but then disappear
near the end. I have also tried shutting down Outlook and deleting the
..ost file and the same behaviour happens upon startup; the messages
start populating then disappear. Also the folder size tabs show big
differences between the server and local.
The data is definitely not being delivered to a PST. Also, another
note, if I setup an affected users mailbox using Outlook 2000 instead
of 2003, they see everything. Using OWA, they see everything. One of
our affected users already had permissions to another affected users
mailbox. We added it to his OL2003 and was able to see all of the added
users mail.
I have tried uninstalling and reinstalling Outlook/Office 2003 and just
deleting the profile from the mail control panel. Both yield the same
results as above.

If Outlook 2000 sees everything, then it sounds like an Outlook 2003
issue.
You might try unchecking cached mode to see if that is the culprit.
Barring that, I'd recommend re-posting this in the outlook newsgroup as
well.

I had not turned off cached mode personally earlier, but another tech
here had told me that did not solve the problem. I just turned it off
and that shows all messages after an OL restart. If I turn it back on,
the messages are missing again. Cached mode has been working fine for
the affected users for quite some time. It seems that moving the
mailboxes to ES 2003 changes them in some way that once moved back to
ES 2000 causes OL2003 problems. That is just guessing though. I would
like to find a way to solve the problem other than turning off cached
mode in case we need to move the mailboxes back to the old server.
