Subfolders Automatically Creating

I have a series of subfolders in my inbox, when I file an email from the inbox to a subfolder it creates another subfolder (within the subfolder that I file), the name of the subfolder that it creates is the subject of the email. There is nothing in that subfolder (the email does actually go into the folder that I file it). I then have to go along and delete all these alias subfolders that it creates, these deleted folders are then moved to my deleted items folder (so now my deleted items folder has many subfolders).

I just discovered that when I empty my deleted items folder it also deletes the original email that I filed (in the subfolder that it was intended to be filed).

Has anyone seen this problem. Any help is appreciated.
